There have been many incidents where pets have been injured or even killed when flying in cargo. A neighbor's dog flew cargo and now has permanent hearing damage. Flying cargo is just not safe for live animals. Another thing to note, you can only fly pets in cargo when the temperature is above 45F and below 85F (75F for cats) so if you need to fly your pet somewhere, say, if you're moving, you're out of luck if it's summer or winter (or a chilly fall) in either destination.
